I have extracted RNA from bacterial samples for next generation sequencing to study transcriptional response. Quantification of RNA samples using Nanodrop spectrometer is often regularly used. However Nanodrop spectrometer does not differentiate between DNA and RNA in the same sample leading to over or under representation of actual quantity which in turn leads over amplification of clusters in NGS plotform. I used Qubit 2.0 fluorometer for quantification of RNA samples using Qubit HS RNA kit. This gave me accurate quantity of RNA samples since method is based on binding of fluorescent dye specific to RNA.
